This actually appears to be a problem with all tickboxes in orders; the tick is lost if you use "Insert" rather than "Add".

| When using the Pick Up order for a ship, you can tick the box to install the item picked up. If you do this and "Add" the order to your list of orders, it works fine. If you "Insert" the order into your list of orders, the tick is not retained. The order is entered as if the tickbox is clear.
